27247-01 - Lecture: Computational Biology II: Sequence Modeling and Analysis 4 CP

Content The course introduces fundamental concepts and algorithms in bioinformatics. More specifically, it covers the following topics:
• Evolution: definitions, mathematical models describing evolution of large and small populations.
• Phylogeny: reconstructing the evolutionary relationships between species based on their genomic sequences.
• Sequence alignments: the pairwise and multiple sequence alignment problems.
• Functional annotation: Finding genes and regulatory sequences in the genome.
• Describing relationships between protein sequences: Hidden Markov models of protein domains
• Functional RNAs: RNA secondary structure and annotation of functional RNAs
• Gene expression analysis: Inferring the relative abundance of RNA molecules from RNA sequencing data
Learning objectives Students learn about the basic problem domain of bioinformatics as well as a wide range of algorithms for sequence analysis. They will learn about the commonly used languages of bioinformatics (mostly Python) and will implement basic bioinformatics algorithms.

Admission requirements First year courses must be accomplished.
Mathematical background is needed in calculus, linear algrebra, diffential equations. Knowledge about discrete mathematics, stochastic processes and fundamental computer science algorithms is a plus.
Basic programming skills and basic understanding in physics, chemistry and molecular biology (cells, DNA, RNA, proteins, etc.) is necessary.
